To use proxy, edit your ~/.gnome/gnome-pilot.d/mal-conduit.
Find the section for your pilot (if you have more than one),
and add the following :

proxy_address=
proxy_username=
proxy_password=
proxy_port=0
socks_proxy_address=
socks_proxy_port=0

so you'll end with something like this :
